Composting Toilet Troubleshooting: Fixing Odor, Flies, and Moisture Problems
If your composting toilet has started smelling a little off, drawing fruit flies, or turning into more of a science experiment than a bathroom fixture, you're not alone — and you almost certainly don't need a new unit. The overwhelming majority of composting toilet complaints trace back to one of three fixable culprits: airflow, moisture balance, or maintenance timing.
The good news is that composting toilets are mechanically simple. There's no water, no complex plumbing, and very few parts that can actually break. Most "problems" are really just the system telling you it needs a small adjustment — more carbon material, a cleared vent line, or a slightly different emptying schedule.
This guide walks through the most common composting toilet issues by symptom, what's usually causing them, and exactly how to fix it — whether you're running a Nature's Head, Separett, Sun-Mar, or MyBoxio system in an RV, cabin, or tiny home.
Problem: Persistent Odor
A well-maintained composting toilet should have little to no smell in the living space. If yours does, work through these in order:
Check the fan and vent line first
Most electric composting toilets rely on a small continuous-run fan to pull air through the composting chamber and out through the vent hose. If the fan has stopped, the vent hose has kinked, or the exterior vent cap is blocked (a common issue after a storm or with wasp nests in RV vent stacks), odor will build quickly. Confirm the fan is running and trace the vent line for kinks or blockages.
Separate liquids from solids
Urine mixing into the solids chamber is the single most common cause of odor in composting toilets. If you're using a urine-diverting model, check that the diverter insert is seated correctly and that users (especially guests) understand how to use it properly. A liquids container that isn't emptied often enough can also develop its own smell — rinse it out regularly with a diluted vinegar solution.
Add more carbon material
A handful of coconut coir, peat moss, or sawdust after each use helps absorb moisture and odor while keeping the compost pile aerated. If odor has crept in, err on the side of adding more carbon material than usual for a few days.
Problem: Fruit Flies or Gnats
Small flies are almost always a sign of excess moisture combined with exposed organic material — conditions that are easy to fix.
- Keep the lid closed between uses. This alone eliminates most fly issues by removing their access point.
- Cover fresh deposits with a layer of carbon material immediately — this discourages flies from landing and laying eggs.
- Check for standing liquid in the base of the solids chamber, which is a common breeding spot for gnats. If you find any, that's also a sign the mix is running too wet (see the moisture section below).
- Clean the seals and hinges where organic residue can accumulate over time and attract insects even after the main chamber is addressed.
If flies persist after these steps, an empty-and-restart of the solids chamber usually clears it out completely.
Problem: Too Wet or Too Dry
Composting works best with a moisture level similar to a wrung-out sponge — damp, but not dripping. Getting this balance right solves most odor and pest problems at the source.
If it's too wet
Confirm the urine diverter is functioning and being used correctly — this is the number one cause of an overly wet chamber. Add extra carbon material to absorb existing moisture, and increase ventilation (fan speed, or a longer vent run) until the balance corrects itself.
If it's too dry
An overly dry mix can slow decomposition and become dusty when the drum or agitator is turned. A light misting of water, mixed in along with the carbon material, usually resolves it within a day or two.
Problem: Waste Isn't Breaking Down
If solid waste is visibly accumulating rather than composting down, the usual causes are:
- Moisture imbalance (see above) — decomposition slows dramatically when the mix is too wet or too dry.
- Insufficient carbon material — solids need a carbon-to-nitrogen balance to break down properly, not just cover.
- Infrequent agitation — models with a hand crank or mixing mechanism need regular turning to keep the pile aerated. Skipping this for days at a time slows the process.
- Cold temperatures — decomposition slows in cold weather. This is normal and expected in an unheated cabin or RV bay during winter, and isn't a sign of malfunction.
When It's a Parts Issue, Not a Technique Issue
Occasionally the problem isn't moisture or airflow at all — it's a worn or failed component. Common wear items across composting toilet brands include:
- Fan units (12V fans have a finite lifespan and are typically the first electrical part to fail)
- Seals and gaskets around the lid or urine diverter, which can dry out and crack over time
- Vent hose connections, which can loosen with vibration in an RV or trailer
If you've worked through the moisture, ventilation, and carbon-material steps above and the issue persists, it's worth checking your specific model's manual for the part in question — most composting toilet brands sell replacement fans, seals, and diverters individually rather than requiring a full unit swap.
